Despite what some people think, you can in fact re-install IE. Restart and go back in and try to install it. Then try again. Please post back the results. If I had to deal with this issue, I wouldn't invest too much time in trying to repair it. Malwarebytes is a great tool, but just like any other malware remova tools it doesn't always get all of it. I guess you could try running Sophos rootkit removal, run HiJack this and post the results.
Realistically, you are wasting time with trying to fix this one. I'm not saying it can not be fixed, I'm saying that you are better off in the long run if you start from scratch. You could also grab a Win7 disk and try repair, but this will just be more time wasted Grab the data, scan the data and start form scratch. General consensus seems to suggest it's malware.
I'd want to look at the processes to see what's running in the background. Process Explorer usually works best for that. Combine with AutoRuns and HijackThis as suggested by Alexander and that should give you a decent picture of what's going on. If that doesn't get you anywhere, you can also run a scan with the machine offline. Web Live CD. Web is pretty good for fixing patching viruses, if the machine happens to be infested with that particular flavor of malware.

You need to get a JS message to the windows you are trying to close. Since you are trying to do this from the main window, you can't write the JS directly to the opened window.
Since you are trying to do this from ASP. NET, you are presumably loading a new page in the original window, so presumably any handles you might have kept the return value from the call to window.
